The Adventures of Dr. McNinja by Chris Hastings. (New Reader? Visit Archive).
Dr. McNinja is a doctor who is also a ninja. Aided by the wisdom of Batman along with his mustachioed 12-year-old sidekick Gordito Delgado, his raptor Yoshi, his assistant Judy (a gorilla), and a clone of Benjamin Franklin, McNinja fights crime and heals the sick, battling anything from pirates to ghost wizards to rare diseases that turn people into lumberjacks.

Bardsworth is the story of a young man named Mike Cosley who finds a doorway in his closet that leads to another world. In this new world, he stumbles into Bardsworth University, a school that teaches magic. As Mike attends college there he befriends a cute but tempermental fairy, a sarcastic but loyal roommate, a beautiful elf girl, an energetic bard major, and a lot things he didn't bargain for. In the meantime, unbeknownst to Mike, a mysterious figure watches and makes plans for him.
bug Bug by Adam Huber.
This webcomic is full of random hilarity. It has no storyline, just a new gag each day featuring six-inch high insects. Very funny!

Kailin Anil is a common peasant girl who was blinded by a fever when she was six. Now, a decade later, her simple life revolves around the village, the mountains, her older brother Rune; and every once in a while, strange dreams which she can never really remember. But then, one day, a band of soldiers shows up, and Kai' is snatched away. Now she is caught up in a game of tug of war where she's the rope.
children of the sea Children of the Sea by Daisuke Igarashi. 
"When Ruka was younger, she saw a ghost in the water at the aquarium where her dad works. Now she feels drawn toward the aquarium and the two mysterious boys she meets there, Umi and Sora. They were raised by dugongs and hear the same strange calls from the sea as she does.  Sora begins investigating their strange connection to the sea. But the current research is too slow for Sora, who is lured away by with the promise of answers. This leaves Umi severely depressed, and it is up to Ruka to help her new friend find his brother. But time is quickly running out… "

Two die-hard gaming roommates and a Linux user take everyday challenges to the extreme. Ethan, the eccentric gamer with severe delusions of granduer is friendly yet dangerous. Lucas is the brains behind every operation, often keeping a close eye on Ethan and helping him out of trouble. Scott is the third roommate, not quite a gamer, but an expert with Linux, he is very rarely seen and owns a penguin. Lilah is Ethan's girlfriend... Nobody really knows how he is ABLE to get a girlfriend, but Lilah is brainy, beautiful and owns in UT2004.

Earthsong by Crystal Yates.
"The planets are living powerful beings and the sentient species that occupy their surfaces are their children. They face a crisis when their elemental lifeblood begins to seep into the children, eventually culminizing into a soulstone which gives them great powers, but at the cost of their life and eventually that of the planets’ too. One childless planet, Earthsong, is given the task of retrieving these children from their homeworlds and bringing them to her surface where they are safe. She is given tools made of Siderean, or star, element which allow her to remove the soulstone from its host and both back to their planet of origin. Visiting children remember little of their previous lives while on Earthsong and when they return they recall only glimmers of what occurred during their time away. These individuals often build up legends and myths around their strange and fragmented memories of alien species."

Girl Genius by Phil and Kaja Foglio. (New Reader? Start at the Beginning or read the Story So Far).
This award-winning webcomic features Agatha Clay, a young Mad Scientist (or “Spark” to be polite.) Traveling with her is Krosp I, a “failed experiment” created to be the King of the Cats. Agatha is also the last of the famous Heterodyne family—beloved heroes who disappeared under mysterious circumstances many years ago. Folk legend claims that they will someday return.
